I've rarely finished the main story, but from what I can recall, ignoring factions just means you won't work to help or hinder them in any way. Yes Man will just pretend they don't exist and let them go about their ways. Depending on how you play your cards on the Omerta quest, you can destroy them, same with the White Glove Society find some old guy out in the streets and do his quest for them.

Forming alliances with the Boomers is easy, just do their series of quests until the lady has risen, and tell them to bomb the piss out of both sides, etc.
